Glossary
Definitions as they are used on this site. Where a term is genuinely contested or used differently by different groups, that is stated rather than smoothed over — an agreed word covering two different meanings causes more trouble than an obviously unfamiliar one.
Base temperature
The temperature below which development is treated as not progressing, used as the subtraction point in a degree day calculation. It is a property of the organism and of the model being fed, not a universal constant, and published values for the same species differ between sources.
Biofouling
The accumulation of organisms, films and debris on a submerged or exposed surface. It is the dominant cause of drift in long-running environmental sensors, and a major target for biomimetic surface work, since some organisms keep themselves clear without chemicals.
Biomimicry, biomimetics and bioinspiration
Three words for overlapping ideas, used inconsistently and often interchangeably. Where writers distinguish them at all: biomimetics tends to mean the technical transfer of a mechanism, biomimicry often carries an additional ethical or sustainability commitment, and bioinspired is the loosest — sometimes meaning nothing more than that a designer looked at an organism. Because the boundaries are not agreed, treat any of these labels as an invitation to ask which mechanism was transferred and how it was validated.
Bioprocess
Production that uses living cells or isolated enzymes as the manufacturing step — fermentation, cell culture, enzymatic conversion. The engineering problems are mass transfer, heat removal, sterility, and control of a reactor whose contents change their own behaviour as they grow.
Controlled-environment agriculture
Growing under a structure where some environmental variables are actively managed. The term spans an enormous range, from a polytunnel with vents to a fully sealed room with artificial light, and the phrase alone tells you almost nothing about the degree of control. Ask which variables are actually controlled, and to what tolerance.
Daily light integral
The total quantity of photosynthetically useful light received over a day, rather than the instantaneous level. Because plants integrate light over time, a short bright period and a long dim one can deliver the same integral, which is why instantaneous readings are a poor guide on their own.
Detection probability
The chance that a survey notices the subject given that it is present. Every observed record is the product of presence and detection, and only the product is measured, which is why survey designs with repeat visits or repeated detectors are needed to estimate the two separately.
Digital twin
Used for anything from a live data dashboard to a validated simulation that is continuously reconciled against sensor readings. The gap between those meanings is enormous, and the term does nothing to signal which one is on offer. The useful question is what the model predicts, what it is calibrated against, and what happens when it disagrees with the sensors.
Environmental DNA
Genetic material recovered from an environmental sample — water, soil, air — rather than from an organism directly. It detects that material was shed somewhere upstream in space or time, which is related to, but not the same as, the organism being present at that point when the sample was taken.
Ground truth
Reference observations treated as correct for the purpose of training or validating a model or a remote measurement. The term overstates its own reliability: ground truth is itself measured, with its own error, and in ecological and agronomic work it is often sparse, seasonal and collected by a different method than the thing it is validating.
Growing degree day
A unit of accumulated warmth above a base temperature, used as a rough clock for development. There is no single convention: methods differ in whether they impose an upper limit, in how that limit is applied, in whether the daily minimum is raised to the base before averaging, and in whether the day is averaged from two readings or integrated from an assumed curve. A total is only meaningful alongside the base temperature and the method used to produce it.
Hierarchical structure
Structure organised at several nested length scales at once, common in biological materials and difficult to manufacture. Much of the mechanical performance that attracts engineers to biological materials comes from the interaction between those scales rather than from the composition.
Hydroponics, aeroponics and aquaponics
Three soil-free growing methods, distinguished by how the root zone is supplied: roots in a nutrient solution or inert medium, roots in air with nutrient solution misted onto them, and a nutrient supply derived from the waste of farmed aquatic animals. They are frequently conflated in marketing and have quite different failure modes and capital costs.
Integrated pest management
A decision framework in which monitoring, thresholds, cultural and biological controls come before chemical intervention, and intervention is triggered by observed pressure rather than by the calendar. It is a process definition, not a list of permitted inputs, which is why two operations can both claim it and look nothing alike.
Nature-based solution
An intervention using ecosystems or ecological processes to address a management problem. The phrase is applied to work ranging from rigorous restoration to conventional engineering with planting added, and it carries no implied standard of evidence. Treat it as a category label rather than a claim.
Occupancy
Whether a site is used by the subject at all, as distinct from how many individuals are present. Occupancy models exist because presence is far easier to estimate reliably than abundance, and because they can account explicitly for imperfect detection.
Passive acoustic monitoring
Leaving recorders in place to capture the sound of an environment, usually with automated classification applied afterwards. The effective survey area depends on microphone sensitivity, background noise and the frequency of the sound being sought, so it is not fixed and it changes as the equipment ages.
Phenology
The timing of recurring biological stages — emergence, flowering, migration, senescence — and its relationship to environmental drivers. Degree day models are one of the crudest and most widely used phenological tools.
Phenotyping
Measuring the observable characteristics of plants or animals, increasingly by imaging and sensing rather than by hand. High-throughput phenotyping is usually the bottleneck in breeding programmes, since genetic information can now be generated far faster than the traits it predicts can be measured.
Photosynthetically active radiation
The band of light that plants can use for photosynthesis. It is a different quantity from illuminance, which is weighted for human vision, and lighting figures quoted in human-perception units say very little about what a crop receives. The instantaneous flux is distinct from the daily integral of it.
Precision agriculture
Managing variation within a field rather than treating it uniformly. In practice the term covers everything from guidance and auto-steer, through yield mapping, to genuine variable-rate application driven by measured variation — activities with very different costs and very different evidence behind them. The label alone does not distinguish them.
Prescription map
A spatial plan telling a machine what rate to apply where. Its value depends on three resolutions matching: the scale at which variation genuinely exists, the scale at which it was sensed, and the scale at which the implement can actually change what it does.
Sensor drift
Gradual change in a sensor’s output that is not caused by change in the quantity being measured — from ageing, contamination, fouling, temperature effects or power decline. In long series it is easily mistaken for a trend, which is why maintenance and calibration events belong in the dataset alongside the readings.
Setpoint
The value a control system is trying to hold. In growing systems the setpoint is almost always applied to a proxy — air temperature rather than tissue temperature, air humidity rather than the gradient at a leaf surface — so compliance with a setpoint and the intended biological effect are two different things.
Structural colour
Colour produced by the physical structure of a surface interfering with light, rather than by pigment. It is of engineering interest because it does not fade in the way pigments do and requires no dye, and of manufacturing difficulty because the required features are small and their spacing must be tightly held.
Upper threshold
The temperature above which a development model stops treating extra warmth as useful. How it is applied varies: a horizontal treatment replaces higher temperatures with the threshold, a vertical treatment discards the day altogether, and some models apply none at all. The three give different totals from identical weather.
Vapour pressure deficit
The difference between the water vapour pressure the air could hold at its temperature and what it actually holds — in effect, the drying power of the air. It is a better control variable than relative humidity because it does not shift meaning with temperature, and it remains an air-side approximation of a gradient that physically runs from inside the leaf outwards.
Variable-rate application
Changing an application rate across a field according to a map or a live sensor reading. It only creates value where the variation is real, persistent between seasons, and where the crop’s response to the input actually differs between zones — three conditions that are often assumed rather than tested.
Vertical farming
Stacked growing under artificial light, though the term is also used loosely for any indoor growing, for greenhouse operations with multiple tiers, and occasionally for anything hydroponic. Because the energy and capital implications differ sharply between those, the phrase should be treated as a prompt to ask about lighting and stacking rather than as a description.
Yield
Deceptively unstable as a term. It may be fresh weight or dry weight, total or marketable, per unit area or per unit of an input, per crop cycle or per year. Comparisons between growing systems frequently compare different definitions, and the choice of definition often decides the result.
